N2 - The focus of this chapter is the isolation and analysis of subsets of proteins or subproteomes. These methodologies can be applied to address fundamental questions in many areas of biological research. Protocols are provided for common techniques that include protein isolation from mammalian cells and the subsequent identification of peptides derived from endogenous proteins by the action of proteases.
